WHAP: haplotype-based association analysis
نویسندگان
چکیده
UNLABELLED We describe a software tool to perform haplotype-based association analysis, for quantitative and qualitative traits, in population and family samples, using single nucleotide polymorphism or multiallelic marker data. A range of tests is offered: omnibus and haplotype-specific tests; prospective and retrospective likelihoods; covariates and moderators; sliding window analyses; permutation P-values. We focus on the ability to flexibly impose constraints on haplotype effects, which allows for a range of conditional haplotype-based likelihood ratio tests: for example, whether an allele has an effect independent of its haplotypic background, or whether a single variant can explain the overall association at a locus. We illustrate using these tests to dissect a multi-locus association. AVAILABILITY WHAP is a C/C++ program, freely available from the author's website: http://pngu.mgh.harvard.edu/purcell/whap/

A novel, putative gain-of-function haplotype at SLC6A4 associates with obsessive-compulsive disorder.
Obsessive-compulsive disorder (OCD) is a disabling neuropsychiatric illness with strong segregation data indicative of major genetic contributions. Association analyses of common functional variants of the serotonin transporter gene (SLC6A4), a long-standing OCD candidate, have so far been inconsistent. Here, we set out to investigate the role of additional functional SLC6A4 loci in OCD. We des...
متن کاملEvaluation of LOXL1 polymorphisms in primary open-angle glaucoma in southern and northern Chinese
PURPOSE The lysyl oxidase-like protein 1 (LOXL1) gene is strongly associated with exfoliation glaucoma, which is very rare in the Chinese population. The implicated LOXL1 polymorphisms have not been associated with primary open-angle glaucoma (POAG). In this study, we investigated three of the LOXL1 polymorphisms in POAG in a southern Chinese population of Hong Kong and northern Chinese from Be...
متن کاملLeveraging the HapMap correlation structure in association studies.
Recent high-throughput genotyping technologies, such as the Affymetrix 500k array and the Illumina HumanHap 550 beadchip, have driven down the costs of association studies and have enabled the measurement of single-nucleotide polymorphism (SNP) allele frequency differences between case and control populations on a genomewide scale. A key aspect in the efficiency of association studies is the no...
متن کاملAssociation of LOXL1 polymorphisms with pseudoexfoliation in the Chinese
PURPOSE Single nucleotide polymorphisms (SNPs) within the lysyl oxidase like-1 gene (LOXL1; rs1048661 and rs3825942) were found to confer risk to pseudoexfoliation glaucoma (XFG) through the pseudoexfoliation syndrome (XFS) in Nordic, Caucasian, and two Asiatic populations (Indian and Japanese). The prevalence (0.2%-0.7%) of XFS in the Chinese is considerably lower compared to Nordic population...
متن کاملAssociation of P53 (+16ins-Arg) Haplotype with the Increased Susceptibility to Breast Cancer in Iranian-Azeri Women
Background:Many case-control investigations have showed the correlation of TP53 gene polymorphisms with the risk of breast cancer. However, the findings are not consistent. It has been suggested that the investigation of P53 genotype combinations and haplotypes may be more helpful than the detection of single polymorphisms. In the present study, we investigate...
